Well, for flareon, I named it Amatarasu which is Japanese for the goddess of the sun. I got the name from a Naruto move.

For Espeon, I named it Tsukuyomi which is Japanese for the god of the moon. I also got this name from Naruto.

I name some pokemon after the 7 sins/Homunculus from Fullmetal Alchemist based on their characteristics.

*Lust
*Gluttony

Those are some of my nicknames.
 
When I played Firered, I named all my pokemon after their ability. eg. Charizard=Blaze, Zapdos=Pressure
 
Occasionally. Mainly I come up with a name that corresponds to what I did recently. Say I'd written a story and the main character was called Sytheco, and I caught a Scyther, I'd name it Sytheco.

And my B/W team will probably be based on Okami gods i.e. Smugleaf=Sakigami, Tepig=Moegami, Oshawott=Nuregami, Blitzle=Gekigami, Vanillish=Itegami, etc.
 
I never do, but I did do it before for teh lulz, I remember giving Honchkrow the nickname "Godfather" and other names along those lines.
 
In the Pokemon Mystery Dungeon series, I name my Pokemon after charcters from Brawl.
