Favorite Item?

Assuming you mean just items on X/Y.
I'd might as well just list them in order of preference. Spoilers for safety:

(Nice) Fire Rod (generally better offensively)
(Nice) Ice Rod (better in defense)
(Nice) Hammer (just a bit slow)
(Nice) Tornado Rod (nice version is a lot more useful)
(Nice) Bombs (reliable)
Bottles (obviously) (particularly fairies even though they're weaker than in LTTP; never used blue/invincibility/attack potions)
(Nice) Hookshot (hookshot overall is average but nice version at least makes it useful enough for me to use as staple stun)
(Super) Lamp (super version is useful for non-bouncing direct damage especially on those bumper enemies that I forget their names)
(Super) Net (kinda slow but double stun is awesome)
(Nice) Bow (too weak overall, never really used the bow)
Bow of Light (end game item, idea is cool but should have featured elsewhere - then again only Yuga has wall merging powers, other enemies doing so would've been cool tho)
Hint Glasses (useful in Lorule Castle for Red Mail, I'd expect also in Dark Palace for Master Ore, otherwise forget about them except in Streetpass Battles :p)
(Nice) Sand Rod (its stun is not really useful, also pretty dungeon limited and overall not terribly practical)
(Nice) Boomerang (really pathetic, even Magic Boomerang from LTTP tops nice version)

Never used Scoot Fruits or Foul Fruits.

Also, if we also count the six items on the status screen that have passive effects:

Ravio's Bracelet (well it's a core mechanic :p)
Stamina Scroll (it's in the 'toughest' dungeon but worth it)
Pegasus Boots (voluntary but absolutely needed for Maiamais)
Power Glove/Titan's Mitt (not nearly as plot important as in LTTP, but still fun to lift pesky boulders)
Flippers (not as much water exploration in this game)
Bee Medal (cool but bees don't last beyond one screen)
 
My favorite item is the (Nice) Ice Rod, it is definitely more useful and effective than it was in A Link to the Past. Freezing enemies that are vulnerable to it is one of my favorite ways to defeat them. I like to use it defensively when battling Shadow Links and a few other enemies. The (Nice) Bow is another one of my favorites, I always seem to have it equipped. I like firing it without having to purchase ammunition and it is really effective when upgraded in my opinion.
