Bowser's theme from Super Mario 64, for sure.
Galaxy 2's Final Boss theme takes the cake because it's EFFFING EPIIC!!!!!!
Uh no. I am just gonna assume that you mean an all Nintendo Universe selection since I hate all the final boss music for Mario. I was gonna say I liked Final Fantasy VIII's Ultimecia Battle the most, with Gangplank Galleon from Donkey Kong Country and Guardando Nel Buio from Kingdom Hearts being runner ups.

... I can't remember any themes at the moment, so I'll steal Aegis' third choice, World of Chaos from Kingdom Hearts.
Its actually called Guardando Nel Buio (Latin for Endless World of Darkness) if you wanna look it up. I just think people would remember the final boss name more lol.
Everyone always remembers the boss name, only a actually are cool enough to look it up... I don't look it up.
